Sitelinks are generated by Google and are not dependent on theme. Please check Google webmaster tools for available options.

Themes doesn’t contain .htaccess file as it is a Apache server configuration file. It has to be created if not present. Any wrong in this file would cause whole site to go down so proceed cautiously.

It doesn’t appear to be theme related. You could also try reverting temporarily to default themes like twenty sixteen and then check yourself.
