Yes, custom.css too will be overwritten, before upgrading the content of the custom.css and any modified file must be backed up.

That is what the first code for, that white space is the background color, try a different color like #ED1B24 in http://themonic.com/forums/topic/how-to-change-frame-color/#post-1180 and then post a screenshot if that is not what you want and pointing towards what you want.
